The the menu function Tools | Download from NCBI Genomes can be used to download NCBI genomes to local files.
The Accession Number(s) field for NCBI Genome accession numbers contains a drop down box with the history of the last used accession numbers.
The button Paste can be used to get accession numbers from clipboard or from a text file. The button Browse Genomes opens the NCBI Bacteria Genome Browser.
The Action field defines what SeqSphere+ should do with the given accession numbers. The following options are available:
- Download and Save to FASTA and SPEC Files
- Downloads for the given accessions the genomes to local FASTA files, and the available metadata to SPEC files. SPEC files are imported by SeqSphere automatically if the according FASTA file in the same folder is processed. This option is also available for 'FASTA.GZ', i.e., storing the sequence files compressed with gzip.
- Download and Save to FASTA Files
- Downloads for the given accessions the genomes to local FASTA files. This option is also available for 'FASTA.GZ', i.e., storing the sequence files compressed with gzip.
- Download and Save to GB Files (only for complete genomes/chromosomes)
- Downloads for the given accessions the genomes to local GB files. This is only available for complete and chromosome genomes that consist of a single contig.
- Download and Open Sequences
- Downloads for the given accessions the genomes and opens them directly in the workspace (e.g., for controlling or extracting specific positions in a genome).
- Opens the NCBI website for the given accessions in the default web browser.
Hint: If hundreds or thousands of NCBI genomes should be processed, it is recommended to use the action setting Download and Save to FASTA and SPEC Files, and then process the files with a SeqSphere+ pipeline.
